# ln -s -T /run/NetworkManager/resolv.conf /etc/resolv.conf

GPU-basecalling under MinKNOW

I had terrible problems getting GPU-basecalling running again after the update of MinKNOW in september 2022. After a downgrade von Xubunut 22.04 to 20.04, which didn't give the desired result, I reinstalled Xubuntu version 20.04 from scratch and slowly build up the system again while using following sources for the installation of the GPU-guppy-basecaller.
https://community.nanoporetech.com/docs/prepare/library_prep_protocols/experiment-companion-minknow/v/mke_1013_v1_revcl_11apr2016/installing-gpu-version-of-guppy-with-minknow-for-minion
https://gringer.gitlab.io/presentation-notes/2021/10/08/gpu-calling-in-minknow/
Kudos to where they belong. I'll try to re-collect my steps and post the result on another page.

Make XChange PDF Viewer the standard PDF reader in Linux

I like the speed and functionality of the Tracker XChange PDF Viewer version 2 and use it already for a long time under Windows. Unfortunately I couldn't find an equivalent PDV viewer for Linux that has the same capabilities, especially regarding marking of text and OCR.
To make the reader available as default in OpenSUSE with Xfce i put the file "XChange PDF Viewer.desktop" with the following  content into the folder "/home/user/.local/share/applications/".

Schaub-Lorenz bei Techmoan

In a recent video from Techmoan I saw a familiar logo on the PCB of an STC Executel. You can see the logo in the video here. In the upper left corner you can see the logo and the number "8413". After some brain storming and searching I found out that this logo belongs to Standard Elektrik Lorenz AG (SEL) who sold their consumer market products under the brand name "Schaub-Lorenz".
In the video Techmoan explains that the telephone was made by Standard Telephones and Cables (STC). Now I wonder if it was actually produced by SEL. STC and SEL were both part of International Telephone & Telegraph (ITT). Bye the way, Techmoan showed a Schaub-Lorenz logo already before in a video about a Hi-Fi system. You can see it here.

Update:
I found on Binary Dinosaurs a picture of the package for the Excecutal that has a label from SEL.
The original version is here.
And here is the address on the package.

Why do you use "there is" with plural noun?

Zitat:
"I think there is one other reason you hear that in speech. The noun subject controls the verb for plurals and normally precedes it in the sentence. But the there is construction puts the verb before the noun subject, so what happens is the speaker has already spoken the verb before they realize it needs to be plural, and you get an incorrect agreement simply because their brain did not anticipate it in time.
There are no excuses like this in writing."

HoKAlign

**** HoKAlign ****

*** A GUI under Windows for several free command line driven sequence alignment programs ***

 Currently supported alignment programs

  • ClustalW (GUI: ClustalX 2)
  • ClustalW2 (GUI: ClustalX 1)
  • Muscle (versions 3.6 and 3.7)
  • MAFFT (supported, the source for Cygwin is stored in the subfolder \scr - obsolete, now uses the Windows "All-in-one version")
  • T-Coffee
  • KAlign
  • DiAlign
  • Prank (GUI: Prankster)
  • ProbCons
  • Amap
  • ProDA
  • PCMA
  • POA

What you need in addition

  • obsolete - Cygwin (http://www.cygwin.com/ ) to run MAFFT
  • Java (http://www.java.com/ ) to run ReadSeq
  • ReadSeq is used for the conversion of the input files into the Fasta format and, if necessary, for the conversion of the output files into the MSF format. (not in use currently as ClustalW is used for the convert function)

  • GeneDoc (http://www.nrbsc.org/downloads/, March 2, 2007) to display the MSF output files. You can get the latest version 2.7.001 with the EXE-file form May 27, 2007 from here.
  • JalView (http://www.jalview.org/ ) to display the MSF output files
  • A file viewer or editor. Here is a short list of possibilities:

  • The folders

    • \ contains the compiled script (HoKAlign.exe) and the hokalign.ini file. Please adjust this ini-file according to your systems settings
    • \bin contains the executables (if possible compressed with UPX), and batch files
    • \doc contains available documentations for the alignment programs
    • \mat contains matrixes used by DiAlign
    • \pix contains pictures and icons
    • \scr contains the source for MAFFT under Cygwin
    • \seq contains example sequence files

    Internet sources for the programs used

    How to install

    • Unpack the files form the Zip file while keeping the folder structur. C:\Program Files\HoKAlign\ would be a good place.
    • Create a shortcut to the file HoKAlign.exe. Your desktop would be a good place to place this shortcut.
    • Java is necessary to run ReadSeq and ATV (Archaeopteryx). ReadSeq or ClustalX are used for all programs that can not read or write MSF files (e.g. Muscle). So you should have installed Java.
    • If you want to use MAFFT you must have installed Cygwin. After that you have to install the MAFFT package, stored in the /scr subfolder, as described here.

    Common known problems

    • The conversion from the GCG MSF format into the FASTA format with the help of ClustalW or ReadSeq does not work because the MSF file has a wrong format.
      Check with the editor (The E-button) the input MSF file. The first line of an MSF file should only contain "PileUP" (without the quotes).
    • Error messages, due to alpha stage. :)

    To do

    after
    • Version 0.2 alpha
      • Feature: The conversion form MSF to FASTA overwrites existing FASTA files. Temporary sequence (FASTA, MSF) files should be used for all the processes.
      • Update: of MAFFT to the Cygwin free All-in-one package for Windows
      • Update: of Muscle to version 3.8
      • Error: The program can be started without a sequence file when "Cancle" is pressed during the startup dialoge. This is not intendet.
      • Error: The last produced tree file may not be opened due to different file endings (dnd, ph, phb)
      • Feature: Check of errorlevel outputs to give feedback on run problems.
      • Feature: Implementation of ProDa
      • Feature: Implementation of Gblocks for block masking
      • Feature: Implementation of Clustal Omega
      • Feature: "Tree only" option
      • Feature: Implementation of FastTree
      • Feature: User selection of conversion with ClustalW or ReadSeq

    The program comes without any warrenties.
    Benutzung auf eigene Verantwortung.
    "As is" software.
    You have to accept the copyrights of all included programs.
    HoKAlign itself is freeware.

    LAMP csv2tsv

    Convert exported LAMP files from CSV to TSV for import into Excel

    When working with LAMP (Loop-mediated isothermal amplification) data exported from the Eiken LA-500 machine I needed to import it into the none-American version of Excel. For this I wrote a little script to convert the CSV file into a TSV file.

    @echo off
    set infilename=%~n1
    echo infilename ist: %infilename%
    set infileext=%~x1

    echo infileext ist: %infileext%
    set infilefullpath=%~f1
    echo infilefullpath ist: %infilefullpath%
    set infilepath=%~p1
    echo infilepath ist: %infilepath%
    set infiledrive=%~d1
    echo infiledrive ist: %infiledrive%

    echo Looking for: %infiledrive%%infilepath%%infilename%.tsv.txt
    if exist "%infiledrive%%infilepath%%infilename%.tsv.txt" goto file_exists
    :: make working copy
    copy %1 %tmp%\csv2tsv.tmp

    :SED
    :: replace in-place comma with tab
    sed.exe -i "s/,/\t/g" %tmp%\csv2tsv.tmp
    :: replace in-place full stop with comma
    sed.exe -i "s/\./,/g" %tmp%\csv2tsv.tmp
    :: copy final file to destination
    copy %tmp%\csv2tsv.tmp "%infiledrive%%infilepath%%infilename%.tsv.txt"
    :: cleanup tmp-file
    del /Q %tmp%\csv2tsv.tmp
    ::
    echo Done replacing commas with tabs and full stops with commas.
    echo Enjoy your new tsv-file. :)
    goto End

    :file_exists
    echo.
    echo The file %infiledrive%%infilespath%%infilename%.tsv.txt allready exists! Aborting!
    sleep 3
    goto End

    :End
    echo.
    echo The End!
    sleep 1
    ::pause
    goto :eof

    Melitta 1021-01 AromaFresh Reparatur

    Zu Weihnachten 2018 haben wir eine Kaffeemaschine geschenkt bekommen. Es ist eine Melitta AromaFresh 1021-10 mit Mahlwerk, relativ einfach zu bedienen und mit nur ein paar Einstellungen. Wir waren zufrieden, bis das Mahlwerk nicht mehr lief. Das war nach ca. 3 Monaten. Da es sich bei nicht der Mühe gelohnt hätte die Garantie für diese 115 Euro-Maschine in Anspruch zu nehmen, habe ich die Maschine selber repariert.
    Von oben kommt man an das Mahlwerk heran. Die Schrauben zum Öffnen liegen unter der Mahlgutkammer und zwei Schrauben sitzen von unten, im Kaffeefilterausschwenkbereich. Hier war aber alle okay. Die Kontakte für das Mahlwerk und für den Mahlgutkammersensor saßen fest.
    Von unten kommt man an die Hauptplatine heran. Nur eine Sicherungsschraube benötigt eine leicht modifizierten Schraubenzieher. Die Platine ist gut verarbeitet und die verwendeten Komponenten sind nicht zu beanstanden. Auch ist die einseitige Leiterplatte gut verlötet und nachträglich noch lackiert. Die einzige mögliche Problematik, die ich sah, war die geringe Lötzinnmenge auf der Bahn zum Relais, das den Mahlwerkmotor steuert (siehe Bild).

    Ich habe die Lötbahn mit 60/40-Lötzinn aufgefüllt und danach etwas mit Isopropanol gereinigt (siehe Bild).

    Zur allgemeinen Freude funktioniert das Mahlwerk danach wieder. :)

    Nachtrag: Der Nachwuchs hat sich nach der Reparatur darüber beschwert, daß die Kaffeemaschine einen hohen Pfeifton von sich gibt. Eine Kontrolle mit Spectroid hat ergeben, daß ich tatsächlich noch nicht am Tinitus leide, sondern die Maschine permanent mit 8625 Hz vor sich hin pfeift. Somit wird Tröte jetzt jedesmal zwischen den Brauvorgängen 100% vom Stromnetz entkoppelt. ;)

    Renaming sequences in a FASTA file

    I got the problem of double sequence names after downloading a collection of genes. Some alignment programs like MAFFT do not mind this but Clustal (ClustalX) and GeneDoc were complaining about none-unique sequence names.
    The easiest way to circumvent this problem is to number the sequences in a FASTA file with multiple sequences. The instruction I found on the web for this just added the numbers to the end of the names. This works fine as long as the names are not too long as some programs do not handle the full length sequence names. Also Seqkit version 0.10.0 had problems with this. Therefore I wanted to have the numbers in the beginning of the sequence names and came up with the following AWK instructions:

    gawk '/^>/ {name=$0; printf("%s_%s\n", ">"i++, substr($name,2));next;} { print $0;}' infile.fasta > outfile.fasta

    Included into a Windows batch script the instruction looks like this:

    gawk '/^>/ {name=$0; printf("%%s_%%s\n", ">"i++, substr($name,2));next;} { print $0;}' %infile% > %outfile%

    This instructions use GAWK and PRINTF. GAWK and PRINTF are part of the GNU coreutils and can be found in the GnuWin32 package or installed through Cygwin.

    OpenSuse 42.3 GUI verloren nach Abinstallation von amdgpu-pro

    Ich habe amdgpu-pro installiert um die Radeon R7 besser auszunutzen. Da ich Probleme mit Firefox 60.1.0 und dem Tab-Absturz von Google-Maps-Seiten hatte und diese nach Änderung der Einstellung "browser.tabs.remote.autostart" auf "false" verschwanden, dieses also anscheinend ein Problem mit e10, dem Multitasking in Firefox, war, habe ich den amggpu-pro-Treiber wieder in YaST2 abinstalliert und den Treiber "xf86-video-amdgpu" wieder installiert. Danach kam das X11-GUI nach dem Neustart nicht wieder auf. Eine etwas länge Suche führte dann zu:

    Alt + F3
    sudo cp /etc/X11/xorg.conf.install /etc/X11/xorg.conf
    systemctl reboot

    Diese brachte die graphische Oberfläche zurück.
    Die Firefox-Einstellung "browser.tabs.remote.autostart" wurde zurück auf "true" gesetzt und die Tabs stürzten unter maps.google.de nicht mehr ab.

    "Tree Style Tab" for Firefox - Eye candy fixes

    Hide Tree Style Tab Header + Horizontal bar + Auto-hide

    A discussion about how to remove/hide various part of the GUI can be found here on Github.

    Changes in "userChrome.css" to remove the header line in the sidebar:

    This has to be changed or added to the userChrome.css file that is located in the Firefox profile directory, subdirectory "chrome".
    @namespace url("http://www.mozilla.org/keymaster/gatekeeper/there.is.only.xul");
    /*
    * TreeStyleTabs solutions to remove tabs
    *
    * Solution by: https://news.ycombinator.com/item?id=15343940 */

    #TabsToolbar, #sidebar-header {
      visibility: collapse !important;
    }

    #TabsToolbar {
      margin-bottom: -21px !important;
    }

    Extra style rules for sidebar content

    This has to be changed on the configuration page of the Tree Style Tab Firefox Add-on.
    /* Show title of unread tabs with red and italic font */
    /*
    .tab.unread .label {
      color: red !important;
      font-style: italic !important;
    }
    */

    /* Add private browsing indicator per tab */
    /*
    .tab.private-browsing .label:before {
      content: "🕶";
    }
    */

        .closebox {
          display: none
        }

        .tab:hover .closebox {
          display: block;
        }

        .tab {
          padding-top: 0px;
          padding-bottom: 0px;
        }

    /* You can make `.tab` even tighter: */

        .tab .icon {
          padding-top: 2px; /* reducing it by 2px */
          padding-bottom: 2px;
        }

        :root {
          --tab-height: 22px; /* reducing it by 4px */
        }

    Update 2020-05: For the userChrome.css to work you have to set in about:config the value toolkit.legacyUserProfileCustomizations.stylesheets to true and remove the @namespace line from the beginning of the CSS.

    Probleme mit der Soundkarte unter Opensuse Linux

    Ausgangserkennung

    Ich hatte seit einiger Zeit Probleme mit der Soundkarte, eigentlich dem On-Board Sound, auf dem Motherboard ASUS M4A88TD-V EVO/USB3 unter Opensuse Linux (42.2). Der vordere (und hintere) Lautsprecherausgang hat den eingestöpselten Kopfhörer nicht mehr konstant erkannt und es wurde von Pulse Audio ständig zwischen den Ausgängen hin und her geschaltet. Als möglicher Fehler wurde ein defekte Audiobuchse vorgeschlagen, aber nach dem Einlöten einer neuen bestand das Problem immer noch. Auch ein Abwaschen (Abpinseln) des MB mit Isopropanol hat nicht gebracht. Um das Problem zu umgehen habe ich die automatische Detektion in Pulse Audio ausgeschaltet.
    In der Datei
    /etc/pulse/default.pa
    die Zeile
    load-module module-switch-on-port-available
    auskommentieren, so daß sie so aussieht:
    # load-module module-switch-on-port-available

    Weißes Rauschen

    Nachdem die Kopfhörerbuchse wieder verwendbar wurde fiel mir bei leisen Stellen ein starkes Rauschen im Hintergrund auf. Dieses war bei der zwischenzeitlichen Verwendung eine USB Sound Adapters
    nicht zu hören gewesen. Ich versuchte in Pulse Audio in der default.pa Datei, s.o., die Einstellung
    load-module module-udev-detect tsched=0
    was allerdings keine Besserung gab. Das Problem lag an den Mikrophoneingängen. Wenn man in der Konsole den Alsamixer startet kann man den vorderen und hinteren Mikrophoneingang vollständig herunterdrehen, was das Hintergrundrauschen ausschaltet. Dafür wird im Alsamixer mit F6 die Soundkarte ausgewählt und dann werden die Mikrophone heruntergedreht als auch der Line Boost auf Null gesetzt.

    Nachtrag 2019-01

    Ein defekter Kopfhörerausgang macht mir seit einiger Zeit zu schaffen. Der Komposter bekommt ständig das Signal, daß ein Kopfhörer eingesteckt und gleich wieder herausgezogen wurde und schaltet dann die externen Lautsprecher aus und wieder an. Ziemlich nervig. Hier habe ich die Lösung gefunden.
    "Alsamixer" aufrufen, die Soundkarte mit "F6" auswählen, "auto-mute mode" ausschalten (dafür ganz nach rechts gehen), "audiomixer" verlassen und die Einstellung als "root" mit "alsactl store" speicher.

    Firefox under Linux is slowing down during usage

    I recognized a slowdown of Firefox during surfing. After a programme restart all was fine again but slowdown occurred again. This is what I did to resolve the problem.
    • Inactivation of all addons not in much use
    • Inactivation of all greasmonkey scripts not in much use
    • Changing preferences of "Link Alert": inactive status for links and images

    Inzucht

    Gewollte Inzucht widerspricht jedweder Vernunft.
    Wenn man seinen liebsten Kameraden nach knapp sieben Jahren verliert, was noch vor 100 Jahren nach 14-17 Jahren gewesen wäre, packt einen die Trauer und die Wut.
    Eine Population die auf die Vielfalt von nur 50 Individuen basiert kann nicht durch Isolation gerettet werden.

    python3-gobject-Gdk

    Bei der Umstellung von Python 2 zu 3 unter OpenSuse 42.1, die notwendig war, da es Probleme mit Tkinter für "scoary_GUI" gab, wurden einige Programme automatisch abinstalliert. Darunter waren Gramps, Redshift-GTK und Blueman. Bei der Reinstallation von Redshift-GTK und Blueman zeigte sich, daß unter OpenSuse 42.1 ein Fehler auftrat. So z.B. für Redshift-GTK:
    Problem: nothing provides python3-gobject-Gdk needed by redshift-gtk-1.11-47.11.x86_64
    Freundlicherweise hat Ximi1970 unter unter software.opensuse.org die notwendigen Pakete zur Verfügung gestellt. Danke.

    Temperaturkontrolle unter OpenSUSE Linux

     Von PCsensor gibt es einen USB-Stick zur Temperaturkontrolle mit dem Namen TEMPer2. Dieser hat einen internen und einen optionalen externen Temperatursensor und gibt es bei Ebay für ca. 10 Englische Pfund zu kaufen.
    Zum Auslesen beider Temperaturen kann man PCsensor verwenden.
    In YaST / Sortware Management nach libusb suchen und dann alle gefundenen devel-Packete installieren.
    Im Kommandozeilenfenster in z.B. ein temporäres Verzeichnis wechseln und mit su Administratorrechte aktivieren. Danach folgende Befehle der Reihe nach ausführen:
    git clone https://github.com/peterfarsinsen/pcsensor
    cd pcsensor
    cp 99-tempsensor.rules /etc/udev/rules.d/
    make
    cp pcsensor /usr/local/bin/
    PCsensor ist nun unter /usr/local/bin/ so daß das Verzeichnis pcsensor gelöscht werden kann.
    Das Programm kann von der Komandozeile z.B. folgendermaßen aufgerufen werden
    pcsensor -c
    und gibt dann z.B. folgende Ausgabe. Hier war das externe Thermometer nicht eingesteckt.
    2016/05/15 23:41:16
    Temperature (internal) 24.56C
    Temperature (external) -0.00C

    HotCorners in OpenSUSE with XFCE

    There is a plugin for XFCE to use "Hot Corners" to start specific actions by moving the mouse curser into the corners of the screen. The plugin is easily compiled but does not show up in openSUSE 64bit as available Xfce panel. This comment remarks that under x86_64 openSUSE the Xfce plugins must be installed into the folder /usr/lib64/xfce4/panel/plugins/.
    So, a quick
    sudo mv /usr/lib/xfce4/panel/plugins/libhotcorner.so /usr/lib64/xfce4/panel/plugins/libhotcorner.so
    resolves this problem.

    P.S.: There seems to be a problem with the fixation of the "Custom Command" you can put in. For me this command would be skippy-xd --activate-window-picker to activate the window manager tool Skippy (openSUSE download). The custom command is working fine in HotCorner but sometimes when opening the properties dialogue again the setting is gone and the configuration file ~/.config/xfce4/panel/hotcorner-17.rc does not contain the custom command setting any more.

    Clementine MP3 distortions

    I had some distortions, spikes, blubbs, blopps, quirks ... when I played some MP3 files with Clementine under openSUSE. The same file played fine in foobar2000, Rhythmbox, etc. I could not find any solution on the internet. Suggestions tested, like changing the output plugin for the GStreamer audio engine, did not work. I finally found the solution by uninstalling:
    gstreamer-0_10-plugins-fluendo_mp3
    0.10.18-3.1        271.0 KiB
    and installing:
    gstreamer-0_10-fluendo-mp3
    21-1.2     1.4 MiB
    Now Clementine is my favourite music player under Linux, but foobar2000, customized over the years, is still my #1.
